Today I bought some Verbatim DVD-R discs and burned that Wind Waker iso file I had and it does work now if it is loaded from the disc. So I thought I give it a try and voila! it asked me if I want to switch to 60Hz and that did the trick. If a GameCube game can handle progressive scan you can activate it by holding down the B button on the GC controller when the game boots up. I couldn't get the iso file running directly from the USB stick or SD card but I looked at the game cover description and there it says "only 60Hz". , USB loader GX looks really nice once it all up and running with box art/disc art for all the got Wind Waker finally running!

Also make sure you have the wii connected to the internet as then you can download all the box art etc. Then in future you just launch the game from the Hard Drive. It's a few years since I softmodded mine so I've forgotten most of the initial setup process but as said you rip your games through USB loader GX and it's as simple as inserting the disc and pressing a button.
